My guess on the mismatched walls/missing terrain is that the landscape and structures are two different object types and are rendered in two different ways. It's a lot easier to delete part of the ground tiles than to delete part of a large composite object like those terraces. Not sure why they'd want to keep ANY of it (since as you said a lot of it isn't meant to be seen), but in terms of removing certain areas from the game map when converting it to a dungeon map, the landscaping is probably cut out first and a few of the game objects on the fringes are leftover. I could be totally wrong tho XD
