When it comes to Alpharius I just pretend he doesn't exist at all. Whichever one it is alive, im assuming he's loyal if he isn't a demon, which who tf knows so again pretending he doesn't exist. The alpha legion have little to no faith in the entire heresy, some of them even wanted to do the heresy by themselves since its already crumbling even in the start.

There were two primarchs, Alpharius and Omegon. Alpharius was the one that fell to chaos. Him and Omegon duked it out, and Omegon won. He then took up the mantle of Alpharius to infiltrate the CSM. So Alpharius is dead, Omegon is acting like Alpharius, the traitors hate him because he keeps messing with their plans, and the loyalists hate him because they think he's traitor
